In 6.2v1 and up, you either need to edit nukescripts.renderdialog or monkey-patch the original (recommended) so the _getIntermediateFileType function returns whatever extension you want to use. As an alternative, you could try changing the EXR compression scheme (look for the _createIntermediateNode function to do this). It looks like Nuke uses B44 compression by default, which is optimized for fast decompression, but I’m not sure why FC would be having trouble decoding it.
