When choosing a filename for the Write with the .cin or .dpx extension Nuke knows to render out a cineon file. This, by default (and unless you changed this in the Project Settings panel), will do a lin to log for you, so you don't have to worry about it. If the ColorSpace property is showing "Cineon" then you are fine.
