The msi installer is an application (with a GUI) that allows you select
parts of mysql that you need, and then it downloads and installs them. The
zip is likely to the entire mysql package. If you use the msi installer,
the defaults it has are ok.

On Windows, MySQL installation refuses to allow empty root passwords. So
make sure that you setup a nupic-site.xml file properly.
