The simplest way: in upsmon.conf, make sure that SHUTDOWNCMD is set to something innocuous. http://networkupstools.org/docs/man/upsmon.conf.html Depending on how flexible your distribution's startup scripts are, you could also decide not start upsmon if all of your monitoring happens elsewhere.
