I just run the SegmentMergeTool from 0.5 release and got this output:
041203 175122 DONE segment merging, INPUT: 105450 -> OUTPUT: 78055 entries.
That's fairly typical - this tool also removes duplicates. The difference you see were duplicates, or unreadable (corrupted) entries, typically caused by a crashed/interrupted fetcher.
