It does it automagically. You specify how deep you
want it to go in the nutch-site.xml (copy the code
from the nutch config xml file).

You have to do the process of spider, merge, analyze,
spider, merge, analyze, spider, merge analyze for it
to build the depth.

If you pull the CVS code Doug has added an intranet
option that does all of this automagically.
