Which distro are you running?  I had terrible issues
with RedHat 9, RHEL 3.0.  Suse 9.x ran fine on xeons,
and i havn't taken the time to figure out what the
differences are other then notable "Redhat'isms" on
the kernel.

I had severe stability issues, yet alone anything
traceable as per what you had documented :)  Things
would just quite working.  Sun JVM would say out of
memory, IBM Jdk would say something else.

Atleast now the messups that i do are re-produceable
instead of random issues, and if i find anything that
is bug related in Nutch i'll post it.

I just think the Redhat kernels did a horrible job on
Hyperthreaded/XEON based systems in general as its
been an issue on the Web hosting/dedicated server side
i used to work on.
