Now it is time to update. Do I need to crawl (bin/nutch crawl file) all over again?
Yes, that is the intent with the crawl command. It is possible to maintain things incrementally, but it requires more detailed knowledge of Nutch commands. The "whole-web" section of the tutorial gives an overview of how this is done. But, with just 100 sites, re-fetching them from scratch once/week or so is probably simpler.
