If your default VM is GNU Java/GCJ, your java
applications use the gcj classes, yes. GNU Java is
default on most (if not all) modern linux
installations. Even eclipse and tomcat use it.
Assuming that nutch or parts of it are written in
java, the problems will stay when he switches to
tomcat. :)

JNI is a horrible interface, indeed. The PHP/Java
Bridge doesn't use JNI, it uses CPS backed by a XML
protocol to link php with java; the java thread and
the php process pass each other's continuation.
