I went ahead and added this sentence in. I also submitted a patch to JIRA that changes the links on the site (http://issues.apache.org/jira/browse/NUTCH-225).

We might add something to the Step-by-Step introduction to the effect that: "This also permits more control over the crawl process, and incremental crawling." Does that address other's concerns?
