Hi.
One possible reason for the smaller file size is that somehow you are  
FTPing the fonts in ASCII mode (rather than binary mode).  FTPing in  
ASCII mode has no negative effect on FTPing HTML or PHP scripts, but  
anything binary like fonts are often corrupted like you are seeing,  
winding up slightly smaller and corrupted.  The trick is to FTP the  
font files up in binary mode.
