OCRopus should handle multiple columns. If you have a page where that fails, please create an issue on the OCRopus issue tracker
http://code.google.com/p/ocropus/issues/list and attach the image that fails (if you have multiple pages, that's even more useful; create a zip or tar achive and attach that).
