I'm not sure what the problem is (or what platform you're building on). The autoconf files may need some tender care, in particular if you're trying to use non-standard paths. Please contribute a fix if you come up with one.
We're primarily developing with scons on Ubuntu 9.04, so if you're on Ubuntu 9.04, that's your best bet.
