In general, I prefer not having auto-generated stuff (like 'configure') in SVN. I don't know why it is there right now (it's not a package that I'm involved in), but if we assume that it's there for a good reason, then I think it's fine to update it. But wouldn't it be better to remove it from SVN? The current monolithic release system should ensure that the 'configure' script is generated at release time. I'm not sure how this will work in the future. Sorry about the not-so-clear answer, but I'm reading about shape-manifolds at the moment, so my brain is somewhat overloaded...
