Not sure, can you post in the logs when an order is created in POS versus how it is shipped in order manager? It's probably that the POS store doesn't have a Shipment/ItemIssuance concept. Sorry, I don't really know how the POS application works, but the cogs/ inventory transactions are posted based on itemissuance. You should download the opentaps manual from sourceforge and take a look at the one for financials inventory accounting.
