you are right. I can verify your results when
running MetadatamultithreadedTest 60 times in
a loop.

Run per thread changes test without doing a query:
RuntimeMetadataChanges test take: 33588 ms
Free/total Memory before test:          125/320MB
Free/total Memory after test:           92/320MB
Free/total Memory after test after gc:   123/320MB

Run per thread changes test doing a query:
RuntimeMetadataChanges test take: 42942 ms
Free/total Memory before test:          125/320MB
Free/total Memory after test:           17/320MB
Free/total Memory after test after gc:   94/320MB

Seems there is a memory leak when using
per thread changes of metadata.
I'm currently busy with other OJB stuff, but I
put this on my todo-list with high priority.
