According to http://people.freedesktop.org/~aacid/docs/qt4/classPoppler_1_1Annotation.html poppler has highlight annotations which "represents some areas of text being "highlighted"". And poppler can save annotations (cf. https://bugs.freedesktop.org/show_bug.cgi?id=20193#c2).
