First, thank you.

Second, that does make sense and does work, although it's not really
what I expected as a user and I must have missed this in the
documentation (and I did look).

I expected that, just like a non archive PDF file, the annotations would
be automatically and very conveniently saved when I exited the app or
loaded a different file.

Having said that and now that I know what is intended, it would seem
that a possible seemingly straightforward (yes I know: as a fellow
developer most enhancement requests are claimed to be relatively
straightforward, but each one takes time and there is little of that)
improvement would be to provide a config setting to save annotations
automatically to the currently loaded archive on app close if true and
do not save if not true. The latter false setting would require the user
to actively save the archive as a new archive---the current behavior.

Does this sound like an enhancement worth adding to the tracker
list---one that will not languish forever?
