As a "workaround" to this issue you can use the amazing Linux Libertine G or
Linux Biolinum G fonts:

These fonts use Graphite smart font technology an have a substitution table
called "tex mode": if you set the paragraph styles used for the heading AND the
corresponding TOC entry to use that substitution table the problem is solved by
simply using the common tex notation for sub/superscripts.

To obtain this result, on the paragraph styles set the font as 

Linux Libertine G:texm=1

or 

Linux Biolinum G:texm=1

then enter the text on your heading like this: H_2O or SO_4^2^- and you will
get the sub/superscripts without further actions. This also works with small
caps Latin alphabet. See font documentation for more possibilities.
