Hi Johnny,
It's not at the footnote area in the bottom of page, it's the number
with the word we put footnote. It's changed automatically to normal
number after changed to Native Numbering. Try to do it, you will see.

if you mean the footnote number in the footnote area at the bottom of
the page, then you should open the "styles and formatting" panel and
apply superscript to the "footnote characters" style (or whatever you
have chosen to be the footnote area character style through
"tools/footnotes/endnotes...").
