The way I read it, saving the RW branch back into AFS is an explicit user-specified "save" operation (step 4 in "Environment In Action"). When the actual program runs, the user overlay is still RO and isn't modified, and as far as I know could be another AUFS branch into just a different RO volume in AFS. I may not be interpreting that correctly, though. And yes, thanks for posting this! It was interesting to read.
