Summary: hypervalent states make fingerprint crash

Initial Comment:
with reference to 2913217

Oc1ccc(cc1)C1(C)CSc2cc(O)ccc2C1CCCCCCCCC(CCCCC(F)(F)(F)C(F)C(F)(F)C(F)(F)F)C(=O)O

10-[(3RS,4RS)-7-hydroxy-3-(4-hydroxyphenyl)-3-methylthiochroman-4-yl]-2-(5,5,5,6,7,7,8,8,8-nonafluorooctyl)decanoic_acid

leads to segmentation fault in both fingerprint similarity and fastsearch index
generation in yesterday SVN but not in 2.2.3

Although the chemical structure is formally wrong, a warning should be issued
instead of making the fingerprint routine crash.
