Summary: Recognize protected peptide terminals

Initial Comment:
Right now, an acetyl acid group to protect the N-terminus invalidates the 
neighbouring
amino acid because  the code thinks that it has done a wrong guess on this 
resdue.

While this patch fixes this particular issue, it is probably the wrong one...
