No, Eigen is not (yet) a dependency of Open Babel. For at least the 2.x series, we've tried to avoid required dependencies. Open Babel currently detects whether you have Eigen installed and will enable optional features. This is similar to behavior with LibXML2 and other packages. I suspect the problem is that you have an old version of Eigen 2.x which did not include the "Dense" header properly.
