In the GUI, if "Input below (ignore input file)" is checked, the input is taken from the yellow text box. If it is not checked the input is from the file(s). To do a batch conversion, as you requested, using the GUI (or Windows) use *.mol for the input file name and *.sdf for the output file name. I hope you realize that to convert from a mol file to an sdf file all you need to do is to add a line containing $$$ at the end.
