I'm not sure if it's the best way, only that it puts OpenBD in the root context making it behave more like a typical Adobe ColdFusion installation. If you'd like a more traditional J2EE setup, then I think you'd be better off running a Java servlet container like Tomcat or Jetty and then deploying an OpenBD instance per site. I'm no expert, but I think tweaking performance would involve your JVM more so than Jetty itself, though there are others on the list who speak better to that than I.
