I'm certainly no expert in this area as my previous messages on this topic can attest, but since there are -storepass and -noprompt options when you import the certificate my guess is you could still use the cert and import it in such a way that it would not prompt you every time.
What type of cert are you trying to import? Password protected PKCS12 file? If so you can convert that file and add it to your Java key store:
