this is what I don't understand where the "O=..." came from.

I create a server cert request with the following command
openssl genrsa -des3 -out myserver.key 1024
openssl req -new -key myserver.key -out myserver.csr

then go to my openCA site -> User -> Request a Certificate -> Server Request -> (fill in the information ).

But I didn't see anywhere I can specify the "O=....."

Did I miss something?

'cause you didn't include O=... in your request. If you don't like
the default schema, please change the configuration in
etc/servers/pub.template, ra.template and ca.template for the
required request types. There you can configure which DN
components are to be used for your setup. After changing the
files you will have to rerun configure_etc.sh.
