let's say "openca/lib/cmds/basic_csr/foo"

Than this is the problem.

Wich version is actually used depends on what file is open first....

Ouch - might it be that ypu have old and new function code in the directory (so basic_csr.bak or similar) ? There is an autoloader feature that includes ALL files in the commands directory, thus loading also the bak file and using it....
