Dear experts,

Version 0.9.2.2, branch 0_9_2, and HEAD version all 
have a pair of files 
1) configure and 2) configure.in
in in the root directory of the distribution.

Is it correct that 

autoconf configure.in > configure.new

should build "configure.new" identical to "configure" 
provided with the distribution?

In all 3 version listed above this is not correct for me.
"configure.new" differs from "configure" essentially though
not very dramatically.
I am using CNU autoconf-2.59 and FreeBSD-5.4.

Which of the files (configure or configure.in) distributed
should be considered as a primary one? In other words, 
which of them should be patched if I want to submit a patch?
