[sorry, I managed to miss the second part of your mail]

When you tell a switch to send packets to the controller, i.e., using
output:OFPP_CONTROLLER, they just come up to the FlowVisor
encapsulated in the OpenFlow control channel as a packet_in ...
exactly the same case as when a packet doesn't match any flow entires
comes up to the controller.  There shouldn't be anything fundamentally
different about this, but at least from your experience, there is
likely some low-level bug, either in the FlowVisor or from the switch
that you're using.

What switch are you using?  This all can be resolved if you can send
me the tcpdump of the control traffic.
