I've figured out my problems, and created two defects in the opengrok bugzilla --
Bug 18601 - IgnoredNames.java should have two lists -- one for files, one for directories Bug 18602 - Indexer (or just the jar analyzer?) can run out of memory with no error message and silently stop indexing the current project and move onto the next https://defect.opensolaris.org/bz/show_bug.cgi?id=18601 https://defect.opensolaris.org/bz/show_bug.cgi?id=18602 (Really, the first is more of an enhancement request than a bug, but both issues were causing many of my files to not be indexed and not giving me any clue about why.) Now that I know what the problems were, workarounds were easy to come up with, so I should be up and running (I'm running what will hopefully be my final indexing for a while.)
