You're right, Tomcat was in some weird state. For example, I could see the new UI, but the old index_body.html contents. I run OpenGrok as the default webapp (i.e. renamed to ROOT.war). After upgrading, I renamed the newly deployed source.war to ROOT.war and bounced Tomcat, which got me to that error state. Eventually, wiping webapps/ROOT, restarting Tomcat and re-indexing once more seemed to solve the issue.
