There could really be a difference between the cmd line interface and UIMA. The
UIMA trainer creates a SentenceSample per training document, where the cmd line
interface generates the samples based on sentence counting (if I remember
correctly). Through this difference the model will be different, but it should
not make a big difference in the training performance.
