The thing is, everyone is free to attach JTAG pins in any way he or she likes, there's no single "correct" layout. Probably it would be better to have some consistency between sysfsgpio-raspberrypi.cfg, raspberrypi-native.cfg and raspberrypi2-native.cfg , thanks for noticing that.
