This sounds like an ffmpeg issue. Have you tried playing the videos with the ffplay or melt command lines. If not, give that a try and we might learn something useful.
Also, you might try installing OpenShot from our new PPA, and un-installing all the DEB installed packages. Not sure if that will help, but it's worth a try.
