You will need to upload the individual javascript files, one at a time. Uploading folders is not supported in GGE. For example here are the steps you can follow in your case :
1. Upload the javascript file using the GGE. 2. Right click on the name of the file and select 'Copy Link Location' (in FF browser). 3. Paste this URL into the gadget file wherever you refer to the uploaded javascript file. 4. Repeat steps 1, 2, 3 for each javascript file used in the gadget. 5.
