Usually I just use a Gentoo boot CD and re-install GRUB when Windows does that.
 In fact, you can even make GRUB boot CD's from which you can install GRUB!

That will probably work fine assuming Windows is okay with not being the active
partition.

No.  You're right on the money.

The reason I always mark the Windows partition active is because I'm afraid of
what Windows might do if it finds out it's not on the active partition.  Maybe
I'm too paranoid.  Or maybe I'm right to be cautious having been forced to use
Microsoft products for 20 years.
