I'm not sure of the exact order of steps 2,3,4 listed above. And I don't remember all the software installed in step 4. I have since removed the Contrib and Dev repositories, and the full list is back. Added them both back again, and the list remains correct. Very strange, but at this point, I will consider the issue resolved.

Ahh, now that sounds like normal behavior. I've noticed that after updating to the version in a new repo, it will be checked in that repo but not in the old one. So if you installed OpenOffice under Prod, upgraded from Dev and went back to Prod, I wouldn't expect it to be checked when you went to Prod. I would expect it to be checked if you went to Dev though. That is what isn't happening in my case.
