What I am about to say is what I did when upgrading from 9.2 -> 9.3 but I had similar problems.

Have you tried reconfiguring it with YaST? Or is it that you are referring to with the pop-up and then closing? I remember that it did not work from grub the first time I upgraded from 9.2 to 9.3 but reconfiguration/reinitialization with YaST did the trick

You could also try the command line
scpm rebuild
to rebuild the scpm database. See man scpm for more information on the command line options

Anybody know where SUSE/scpm stores it's info/profiles?

It stores the database in /var/lib/scpm/scdb.db and the profiles in /var/lib/scpm/profiles
