You should register Thunderbird as default url-handler for mailto links.
This can be done within gconf-editor or by using the menu in Thunderbird
prefs.

I can't find anything like that neither in Thunderbird nor in Firefox prefs. Can you please explain it in detail?

I have attached a file that goes into .mozilla/firefoxdefault there is another file there called pref.js that is where you drag user.js and then Firefox will use Thunderbird as default email.
