You don't say which desktop / window manager you're using, but if it's 
KDE, then there exists a very sophisticated mechanism for controlling 
size and placement of different application's windows. I use it a lot 
'cause I'm a lot anal.

This capability can be accessed through the KDE Control Center, but the 
best way to get started using it is to use the "Special Windows 
Settings..." command in the "Advanced" submenu of the window control 
menu of the window you want to control. (Right click in the window 
title bar or type ALT-SPACE to activate the window control menu.)
