If you use procmail, then you have to allow it to sort your email into 
your folders; it's a very powerfull tool. See more in its manual page (man 
procmail and procmailex).

The recipe for spamd is like this (mutandis mutandi):

* ^X-Spam-Status: Yes
$HOME/Mail/in_spam
