My guess is that it has nothing to do with time. In all probability you are 
starting a gnome application which is set to use nautilus for something, and 
nautilus by default will try to take over the desktop when it launches

If you think about it, doesn't it always coincide with launching a particular 
application?

If you install gconf-editor, you can change the settings for nautilus to not 
be responsible for the desktop
