You are talking about gmplayer.
gmplayer doen't see ~/.mplayer/confg, so your method is specific to
gmplayer only.

For mplayer (including mplayerplug-in), 

1. edit ~/.mplayer/config

or

2. change configuration on the browser with mplayerplug-in appearance
  --> right click, then call the configure panel

That's all.
