Thanks for reporting this issue.
As Sujith stated, this is indeed a known bug (http://bugs.openvas.com/1036).
Fixing itself is not too difficult, but it is difficult to do it elegantly.

I attempted a fix in svn trunk. Report _conversion_ from nbe to xml should 
work now, if you specify the input nbe (-i) with an absolute path.
Feel free to test and give feedback.

If my time permits and implementation continues to be somewhat 
straight-forward, expect some more improvements during these days.

I will update the bugtracker (http://bugs.openvas.com/1036) when progress is 
done.
