Just a thought from, unfortunately, the non programmer, but OpenVAS activist..

What about a sort of a modified perl or otherwise script sort of like 
vmware-tools offers??  Thereby regardless of distro, users supply the right 
paths when prompted, then they are passed to the ./configure as arguments and 
this issue gets pre-empted in a distro-agnostic fashion?? 

Or is this still looking to eventually to do strict checks to architecture, 
version and paths during a linear ./configure run??

to my understanding of the linux filesystem hierarchy  ideas
it is better to have the changing contents of the plugins directory
under /var/lib instead of /usr/lib.

I haven't analysed Debian's policies or of the other distros yet.
Other  voices about the location of the NVTs?
