Best you can do is I believe limit your scans to one host and one NVT concurrently. Please keep in mind that OpenVAS is not designed to be a Pen-tester tool, but rather a monitoring solution, as such the usual answer to your trouble is to configure your router in such a way that it explicitly allow all traffic related to your OpenVAS machine(s).
