Hi.

The problem of sysupgrade and overlay is known and there is no
established standard procedure to deal with it yet.

Current plan is to eventually disable the overlay after a sysupgrade and
prompt the user to clean it up. There is no easy way to programatically
decide which files should be retained and which should be synced or removed.

For example old kmods are generally useless, stray opkg metadata will
cause issues as you've noticed etc.

In some worst case scenarios, stray data in the overlay can cause the
system to not boot anymore as long as the disk is attached.


The current best practice is keeping a good list of configurations and
unmanaged files (custom scripts, certs, etc.) in /etc/sysupgrade.conf
and wiping the overlay prior to a reflash. The new packages are easily
reinstalled and should pick up the retained configuration.
