Ok, I go to service checks and then I create a new service check.
After that I go to host templates and I click on the host template it needs to 
be in, I click on monitors and then check the box next to the newly created 
service check.
Next I go to the hosts page and double check to see if the new service check 
has been added to the host template
Then I reload.

I see the error in the status page of the server.
No I do not have any slave servers, only the master server from where I monitor 
and add servers.

Ok, I've figured that one out and now it's working as it should, however if I 
define a new service check and add to the Host Template to also check for, it 
tells me that the command is not defined.

Where do I need to check, obviously adding it to the checkcommands.cfg file 
will not do anything as it is writing to db.

Changes to the opsview configuration are stored in the database and
generated by the nagconfgen.pl script, so any changes you make to the
.cfg files will be clobbered. To make changes either:

1) Use the web interface
2) Use the API
3) hack the database
The latter should generally be avoided unless you're really sure it's
the best way.

I converted all tables to InnoDB and ran the upgrade again. It worked.

Can you detail the exact steps you took?  Where are you seeing the
error - at reload time or in the status pages for a server?  Do you
have any slaves set up yet or is this a single master server?
